so hear me out: 

eugene is big on giving people second chances after being given one through rapunzel. so if varian shows even a hint of interest in redemption, eugene is right there to try and be the kind of role model he wished he had as a kid/do what rapunzel did for him for someone else ( especially if varian pulls the ‘technically an orphan at the moment’ card ). 

varian, wanting to be free from his confinements in the castle, pulls together a scheme. by concocting a potion that will polarize the Flynn Rider persona in Eugene, he not only gets the hero he idolized on his side, but he gets back at rapunzel by taking someone important to her. because under the potion’s influences, it’s as though eugene fitzherbert never existed. Flynn helps varian escape, and the last glimpse rapunzel gets of ‘team awesome’ is of them vaulting over her balcony and taking off with her crown before they disappear into the night.
